As the title says, I had two shoots spring up from my lime seed. One is smaller than the other. Should I keep both as they are, separate them, or trim one? If trimming is the answer, which one should I keep, the larger one or the smaller one?

It is not uncommon for citrus to produce 2 or more plants per seed. It is up to you whether you want to separate them or cut one off. I have separated them at about 2-3 inches without much trouble.
