Juniper bonsai in bonsai pot is placed on top of leaves inside bigger pot and then packed with leaves around it.
Will it be happy like this for winter?
Should I let the top stick through to get some sun?
    Should I use hay instead?

Won't it just fall out of the pot, like that?

Also don't think it's a good idea to cover it over completely with leaves like that.

To protect the pot from freezing, I think you should wrap the pot or sink it in the ground for the winter. If it is an ordinary hardy juniper, it should handle cold, but plants in pots do not have the insulation of the soil and the whole pot can freeze, damaging the roots.

In our area, deep freezes are rare. You can probably just leave it and only protect it if the weather turns severely cold.

And I agree with Michael, the plant itself will not like being covered with leaves. They will hold moisture on the needles. Place them under the plant if at all.
