I have a split leaf philodendron that has many woody shoots coming out of the main stem area. What do I do with these?[/SIZE]

Those are not shoots, but air roots. These can either be placed in the soil or you can have your philodendron grow on a moss pole. they are perfectly normal, and its just the way that plant grows.
